We have policies which contravene standing Orders. Which should be followed before they are aligned?

In order of precedence:

The law, standing orders, policies.

If you any policies that contradict, then email the Clerk (email so you have a record that you did it).

In many cases it is ignorance of the standing order, and it will need to be amended. They may have amended the policy to suit a situation, with good intention (I try to give the benefit of the doubt) but not updated the corresponding standing order.

Yes.  A policy is defined as "a set of ideas or a plan of what to do in particular situations that has been agreed to officially.   Standing Orders are  rigorous instructions.
