If this is the case just contact HMRC VAT department and inform them of the situation as you can claim back 3 years VAT.  They are there to help you.

Check that the council is registered for VAT;  if it is, then yes, contact HMRC.  Smaller councils may not be registered for VAT.
Vat notice - easy to reclaim vat - especially if done quickly now before year end. I had something similar when O took over a Parish Council to find the same position - I received the three years reclaim no problem.
